Within the enclosure of the ruins and facade of the College of St. Paul, on a small elevation, there stands a Chapel, dedicated to St. Francis Xavier. The Chapel was built in 1545. According to Fr. Manuel Xavier, the Chapel was built by St. Francis Xavier himself and was dedicated to St. Jerome. There was another Chapel in the College Complex which was dedicated to St. Anthony the Hermit. St. Francis Xavier used to celebrate Holy Mass in the Chapel of St. Jerome which, after his canonization in 1622, was dedicated to him.
Although the College of St. Paul and the Church were in ruins, the Chapel stood, even though in a dilapidated state. The Portuguese Government repaired the Chapel in 1859 and it was rebuilt in 1884.
Near the Chapel, on the Eastern side, there is a Well, the water of which is said to be miraculous. A Holy Mass is celebrated in the Chapel on the 6th of every month. It was started in May 2006, in commemoration of the 5th birth Centenary of St. Francis Xavier.
